Everyone was just like "Demon bad, kill demon!", and it does feel like she ended up being a wasted one-off villain. The story didn't really handle this well though, IMO. She wants Sanctuary to prevail over the high heavens and burning hells, but her methods to get there are unacceptable. Lilith's only, well maybe not "only" but main, flaw is that she's willing to let innocent people die because they aren't strong enough. On a real note though d3 story was suppose to be the conclusion to diablos plan, to invade and take down the high heavens. It almost seemed like Diablo main plan was to get titties, in which this would check out for mephisto reasoning to take neyrelle over.
D3 story was pretty ass, there was not forethought at all. That's a huge summarization of d1 and d2.

If you think about it, Lilith is mephistos daughter, would not be a stretch of everything she said was a lie to get the main character to kill her, and use the soul stone on mephisto so he can take neyrelles body.
